Agent Nathan Clarke is an FBI agent who contacts Holt when he, Jake and Amy are close to exposing Lucas Wint's money laundering. It turns out, Wint is involved in much larger ongoing federal investigation.

In Charges and Specs, Jake is minutes away from presenting evidence that proves that Lucas Wint is laundering drug money, Agent Clarke from the FBI interferes. Clarke believes that Wint has ties to the Lannuci crime family, and thus is part of a much larger investigation.
Clarke asks Jake to be fired from the Nine-Nine and go undercover so that he can infiltrate the Lannuci crime family. The family is believed to have moles within the NYPD.
Jake happily agrees and spends the next six months undercover within the Mafia.
